Very nice article. I like the clean picture and the succinct description you gave in each paragraph. I'm doing lots of the things same, but I'm not writing or brainstorming on paper. For me, that's where I'm better on a computer. I can do a brain dump as I'm much faster at writing to empty my brain to paper and start working with it. Let's say re-arranging it and ask what I wrote or thought. That always annoyed me on paper. If I wrote something and wanted to add in between always led to a mess. I said that I love doing it daily or weekly todos on paper, so I have the clarity of what I have to do today and can mark it as done physically. Apart from that, I use one tool for all of your steps with Obsidian. I know it can be overwhelming initially and liberating as I could adjust everything to how I want initially. But lately, as I'm all set, I rarely edit the setting or fiddle with it. As it's markdown, if I wish a distract free note-taking, I open it with vim, and I do not have a single button :-).
